Put the sheet music away for a few minutes of each lesson and work on "play what I play" exercises at a level that will be only moderately challenging. After he has imitated a rhythm successfully then try to help him figure out how it would be written. Also find familiar songs with rhythmic patterns similar to what you are trying to teach him, especially songs with familiar lyrics. Sing it wrong and get him to correct you. Or invent your own lyrics. My father was having similar problems once with a high school cornet player whom I shall call "B" who could not play a certain melody with the right rhythm until the whole band sang it to him with the words "B is a schmoe.. and we all know it!..." -Problem solved.
