I'm a BBb player and noticed recently when playing a CC sousaphone I constructed, that I had that same problem. However, I found the problem went away when playing a song I knew, and not just scales and arpeggios, etc. What is probably happening is that when you play open C your mind is still thinking Bb so the pitches are not centered. If you play a C on another insturment like piano first and get the C in you mind, you will probably find the notes much open.
