In addition to practicing with a metronome, it is important to think about phrasing while playing. Breathing "in time" and not waiting until one is out of breath can contribute to better rhythm. When I play bass-lines (I mostly play jazz)I try to use my inhalation as part of the line so I don't get dragged down in time. Also subdividing to the next smaller unit (i.e. quarters to eights) can give one a better rhythmical "pulse".
