The Tuba Journal mute design article I mentioned had a way to compensate for volume by making the mute a tunable Helmholtz resonator, using the same principles as loudspeaker bass reflex design. By making the tubing "A" in the drawing narrower or longer, you can lower the resonance frequency of the mute (and vice versa), experimenting until you find a solution which doesn't affect intonation too much.
