I don't know about software packages for improving one's ability to play in tune. However, I do know that my intonation/ear/pitch has gotten much better by the kind of practicing I do. Lots of time in the practice room with long tones have helped tons. Also, one thing I have been doing lately is long tones starting on my open C, then B, C, Db, C, Bb, C, D, etc. So C is followed by a m2 down, then a m2 up, a M2 down, then a M2 up. I continue this until the interval is a P8, so I am playing the pedal C at the end of it. Then I turn around making the intervals smaller each time. This helps me to hear intervals and to play them in tune.
