Isn't that what the equipment linked to below claims to be capable of doing? This was discussed on this BBS a while back, but I never heard from anyone who has actually used it. It reportedly is most effective for measuring an existing instrument, and less so for a computer model.

While the data it would give for altering the modes is only theoritical - that is to say that it can't account for bends, solder joints, imperfections in actual taper, etc, An experienced designer could be able to get real close with the aid of this tool.

How 'bout re-tapering some of those big boys to at least share the bad partials? If one makes the 3rd & 5th partials share those <~15 cents (max 7.5 cents off equal temperment each), rather than having one blatantly bad partial. 2 or 3 cents is lippable w/out effort on a flexible horn to get your pitch w/in a very acceptable 5 cents.

Ideas?
It (the technology) appears similar to some software I've seen for room acoustic analysis. While such couldn't give THE answer to a problem, it does point an experienced individual in the right direction for their tweaks.
