In the TubaMeisters, we used three-ring binders, with the charts stored alphabetically by title. We didn't put two tunes in the same sleeve unless it was a three-pager, to allow future inserts without undue labor. Our binders grew from one-inchers to three-inchers in the course of a season, and we put slick title pages in the binder cover that the audience would see.

But be careful about the sleeves. Mose are made with PVC, and that will dissolve copy-machine and laser-printer toner. You end up with a double image--the original and the residue stuck to the inside of the sleeve. It happened to us, and we had to replace a few tunes from time to time. All our tunes were arranged by the quartet, so we could copy them at will and use standard letter paper (ahem!). Look for sleeves made of acid and PVC-free plastic, like the sleeves made for archival photograph storage. The copier toner won't stick to those.
