In my experience with Silent Brass for tuba, I have found that some intonation problems can be helped by slightly shifting the angle of the mute's "cone" in the throat of the bell (of course, that can also result in other problems emerging!).

On the other hand, I have also found that playing with the Silent Brass can be taxing on the chops, precisely because of trying to lip the intonation quirks. The result can be that, when you take it out, you may find that your chops are actually stronger for having used it!
