Before you give yourself too much of a complex over intonation have a talk with the basson players that you are trying to play in tune with. They are in a register that is going to tend to lean sharp especially when playing loud. You are in a register that on most any F will lean flat. One bad rehearsal fighting these tendencies is enough to make anyone want to throw their horn out a window. I once accidently tried to play a PT-10 with a PT-88(was in hurry and grabbed wrong mpc didn't realize it until after rehearsal) in a rehearsal of this piece. I was a very frustrated tuba player when that was all over.

Rather than second guess yourself.. just learn the tendencies of whatever horn you play and learn how to adjust. This will pass and you will be better for it. I think it's safe to say that we all go through these kinds of problems more often than we want to admit.
