One problem with playing with a tuner is that you get more eye training then ear training. You look at the tuner and adjust your pitch until you see the tuner indicating you are at pitch.

Sometimes while practicing alone, I will use my left hand to play on an in-tune electronic keyboard while playing the tuba. For this, I mostly play scales and arpeggios, and listen carefully to how in-tune I am. Of course I am practicing how to be in tune with exact equal temperament, which is not the same thing as being in good tune with an ensemble. Still, it's a good excercise to do now and then.
