Why not try dropping a marble down the bell-side of the main tuning slide and shaking it around as you roll it out of the instrument towards the bell end? Do you think there might be some paper-wads or other foreign objects in the instrument which allow it to play but mess up the response/intonation?
I assume that the fit of the gooseneck to the receiver is good. You would have noted any leaks.
