I experienced a little of what you're describing when I first started using the stand and I came to two conclusions about it:

1) The horn is indeed vibrating more because it isn't being dampened by contact with your body as much.

2) I felt that I played much better overall because the stand helped me to eliminate alot of tension in my upper body. Just the act of holding the tuba up was causing me to flex muscles, etc., that took away from the relaxation of breathing easily and moving massive quantities of air. My experience was that once I removed the exersion of holding the tuba up, the physicality of playing became alot easier and more powerful.
